The world is organised on two levels. Five large areas form the overall route, and each area holds several distinct zones with their own layouts, enemies, and resources. Travel between areas happens aboard the walking vessel rather than across a connected overworld, which is why the game reads as a sequence of self-contained regions rather than one continuous map.
The route runs roughly east to west, starting in the Kanto Region and ending at the old capital. Official patch notes name several of these places directly, including the Fuji Frontier Zone, Pilgrim's Zone and its Belfry, Cave, and Stone Chamber sections, and Subcity 01.

Sweeping a Zone Before Moving On
Whether an area can be revisited after the ship leaves it has been described inconsistently, so the safe assumption is that it cannot. Clear the collectible categories, pick up the seedlings and manuals, and open the strongboxes before triggering the next departure. Koo makes this practical: he picks up the scent of nearby points of interest and marks them, and Keeper Golems mark specific finds on request.
The version 1.0.8 patch shortened the main route through Pilgrim's Zone so it runs directly to the Belfry, bypassing the Cave and Stone Chamber. Those sections are still there to explore, they are simply no longer on the critical path.
