Marvel's Wolverine hides four kinds of optional find in its levels: material crates, whisky bottles, XP Caches, and Nightmare Doors. All of them are located with Logan's Enhanced Senses, and Insomniac Games gives each one its own verb: listen for the crates, sniff out the bottles, use the senses to spot the doors.
How many there are
The totals below come from the trophy data that surfaced ahead of release, not from a statement by Insomniac Games. They are internally consistent with the trophy requirements, but the studio has not confirmed them and a day one update could change them.

Material crates
Material crates are found by sound rather than by scent. They supply the materials Logan crafts suits from, which in turn is how the game hands out health upgrades and additional claw designs. One trophy fires on crafting a first suit, another on crafting enough of them for the full health upgrade.
Whisky bottles
Whisky bottles are the scent-triggered set. The official wording is that you sniff them out to uncover Logan's forgotten memories, which makes them the second memory system in the game after the trials behind the doors. They also carry upgrade points, the currency behind passive unlocks; see Progression and Upgrades.
XP Caches
XP Caches are destructible and are counted separately from material crates. Pre-launch trophy data puts 100 of them in the game and asks for all 100 destroyed.
Readable objects
Not everything worth finding is part of a counted set. One trophy points at a journal belonging to Callisto, readable in her garage in Vancouver, which sits outside the four tracked collectible types. Vancouver is one of the game's confirmed mission areas; see Locations.
Going back for what you missed
Nothing here is permanently missable. Mission Replay, reached from Logan's Nightmare Cabin, returns you to a finished stage, and its selector shows how many of that level's collectables you left behind. The pre-launch trophy data also lists no missable trophies at all, which lines up with that design; the full list is on Trophies.
