Arks are sealed objects found out in the field. They sit alongside treasure chests as the two point-of-interest types that appear on your map once a region is revealed, and interacting with one breaks the seal and starts a fight.
Finding Arks

An Ark stays hidden until the surrounding region has been mapped. Activating a Safety Area or Warp Terminal reveals the local map along with the positions of chests, Arks, and other points of interest, so exploring outward from an unlocked checkpoint is how most Arks get found rather than stumbling across them blind.
Some Arks are tied to sealed paths nearby; clearing the Ark opens the path. Others stand alone and simply guard a reward. That distinction matters late in the game, because the Arks that gate story progress are the ones with no sealed path next to them.
Arc Bosses
The enemy released from an Ark is an Arc Boss, a distinct boss class from the floor bosses and dungeon guardians covered on the Boss Battles page. Arc Bosses follow a recognisable pattern: they summon weaker enemies of their own family during the fight, so an Ark opened on a bug-type boss brings lesser bugs with it, and an ox-type boss brings lesser oxen.
Arc Bosses are also where the game most often hands you a mid-fight assist. Several of them bring a party member in for the second phase once you have cleared the first on your own, which turns an Ark clear into a small character beat as well as a fight.

Arks as a Story Gate
For most of the campaign Arks are optional content: clearing one opens a side path or yields loot, and skipping them costs you nothing but the reward. That changes once the search for the sanctuaries leads back to the ruins explored during the beta. The entrance there is held shut by three seals, and each seal is bound to a specific Ark, so the three matching Arc Bosses have to be defeated before the door opens.
This is the one point where Arks stop being optional, and the game does not flag which Arks are the right ones beyond the visual tell that they have no sealed path beside them.

Exploration in Aincrad is built around this set of field markers. The game is not open-world, but each quest area is large enough that reading the terrain and pinning objectives on the map is a real part of play.
