Eggs and breeding are separate systems. Collecting eggs from your female animals has nothing to do with whether they can breed. So go ahead and collect eggs without worrying about it.
To breed, you need a male and female of the same species in a habitat (like a Rabbit Hut or Chicken Coop), with at least one open space in that enclosure. If they are fed, clean, and happy, they may breed overnight. There is no notification; you will just find a baby in the enclosure the next morning.
You can check if breeding happened by managing the enclosure. A thought bubble at the top of the screen tells you a baby was born.
They will not breed every single day, and each enclosure holds a maximum of four animals. Overrun with babies is not really a problem.
When you complete your Intermediate Rancher certification from Pastelle, the Breeding House blueprint unlocks inside Green Pasture Ranch. It costs 3,500 Coins.
The Breeding House lets you separate a specific pair of animals to breed together. This is useful when you are targeting a rare variety or just want to keep your breeding pair away from the rest of the herd.
Different varieties can appear from breeding specific combinations. This list is still being expanded as players discover more.
Common Rabbit (Brown): Buy from Green Pasture Ranch. Breed two common Rabbits. Found in the wild when cutting down trees and shrubs.
Dango Rabbit (White): Breed two common Rabbits. Found in the wild when cutting trees/shrubs.
Lop-Eared Rabbit (White & Grey): Breed two common Rabbits.
Luna Rabbit (White & Pink): Breed two Dango Rabbits. Also a reward for completing the Intermediate Rancher certification with Pastelle.
Common Chicken (Brown): Buy yellow chicks from Green Pasture Ranch. Breed two common Chickens. Found in the wild.
Ink Chicken (Black): Found in the wild when cutting trees/shrubs.
Golden Chicken (Gold): Breed a common Chicken with an Ink Chicken.
Common Duck (Yellow): Buy yellow duck chicks from Green Pasture Ranch. Breed two common Ducks. Found in the wild.
White Duck: Breed two common Ducks.
